The young Northern Irishman won for the second consecutive week, and in both cases it was a playoff tournament, heading for the FedExCup.
With a final round of 5-under par, which made six birdies and only one bogey on the final hole when he did not need more than that to win, McIlroy took the BMW Championship, thanks to a cumulative -20.
"I'm on a roll right now," said McIlroy. "I'm playing well, with confidence. Well I hope to continue."
The Englishman Lee Westwood and Phil Mickelson tied for second with -18.
Mickelson had started the day on a high, but only made -2, with five birdies and three bogeys.
Americans Tiger Woods and Robert Garrigus tied for fourth place with a total of -17 for the tournament, which was played at Crooked Stick GC in Carmel, Indiana.
With these results McIlroy leads the FedExCup rankings, followed by Woods, Nick Watney, Mickelson and Brandt Snedeker.
